seeds Peculiar seedlings

First off, I'm not very experienced with gardening, much less peppers.
So, I started these seeds directly into soil in a peat pot(now I know it's not a great idea) and germinated in the pots in an open ziplock. Had decent germination for the most part, but a few mold problems. I took care of those with diluted peroxide. I then did a couple of emergency transplants to cups (pots were left on fridge overnight due to cool temps near window). And yeah. Now thinking it may have been planting directly into garden mix and, in the case of the bhutlah, early transplant.

Bhutlah is just weird all around. One never had visible cots, one has close and thin cots, and one has small cots like Shabu Shabu but they have little brown needle-like things on the end.

     Sometimes seed coats get stuck to cotyledons and make them grow into weird shapes or have missing parts. Nothing to worry about - they don't have to be pretty. Once true leaves emerge they should start looking normal.
This^^^ Those all look like the seed shells got stuck on them for a bit and pinched the cots while they were growing. This is the reason for the funny shape and brown tips. They'll be fine. Nothing wrong with them.

I would suggest potting them closer to the top of the solo cup.  It seems to be reaching for the light.. spindly.. leggy.  
+1 on this. Not sure why you didn't fill the cups all the way with your potting mix. They're definitely stretching towards the light. By planting them that shallow, the roots are gonna run out of room soon too. You want them to constantly be growing downward, forming a good "foundation" to hold a mature plant up
 
I'm actually not 100% sure why that was done. Thanks for explaining why it's detrimental though.

As for the focus, all I have at the moment is my phone's camera and it's been weird with focusing recently. Sorry about the photo quality.
 
Yeah it's just from the cots getting stuck in the seed coating. I've got a couple. The tiny cot on the one is probably just genetic though. 3 cot sprouts are cool but they're pretty rare.
