Should I isolate peppers?

If you want to use seeds from them it is. Otherwise, no.
Do you want to be certain that the seeds you save will be nearly identical to the parent plant? (Assuming the parent plant isn't already a hybrid). If yes, then yes, you should isolate your plants or at least a branch of it. If you're ok with surprises, then no. If you have other supplies of seed stock, then also no.
