health dark spots on my pepper

Hi. I just realized that some of my peppers have dark spots on them. Does anyone know why? Is it because of fruit flies? Will it spread quickly? What will happen to my infected peppers?
 
This is my first time growing peppers and currently I am trying to grow Carolina Reapers and Ghost Peppers. I think the one on the pic is a Ghost Pepper.

Insect damage. Not sure what it is.

Not so sure about on a plant, but if I see a bad part on a fresh pod....I just cut it off and cook with the rest of it rather than eating it fresh. I figure the high heat of cooking with it will kill any bacteria.
 
Hopefully I'm right. lol

im still new to all this but my first guess would be calcium deficiency . When some of my pods starting getting black spots i added garden lime . Lime has calcium and its helped mine a lot .
