what is this on my jalapeno peppers

It's cracking, it's normal.

That doesn't look like normal jalapeno corking/cracking to me. I'd sooner guess bug-bite scabs, or an unusual case of water droplets forming little magnifying glasses that cause sun/light burns.
 
Interesting.... This is an indoor plant.   Any way that the plant could have been subject to trauma (cats maybe... or other critters ?)
 
This could be natural.  Like tomatoes, too much water (under some conditions) can create a pressure inside of the fruit that will stress the outer skin causing it to "crack". The crack then will be healed... leaving a similar scar that your pics show.
 
I'd probably take one of the peppers, slice it perpendicular to the long axis (3-4mm is ideal), place the slices onto individual tortilla chips, add a very small amount of cheese to each chip/pepper. Cover the union of chip/pepper with whatever garnish you prefer. Cook it for 30-45 seconds on a Micro Wave. Taste the system... is it similar to a pepper that does not have any scarring ??
