I had that problem with tomatoes we grew in earthtainers (quasi-hydro?) outdoors; they were just too close together. You should space your plants out more if you grow them outside again. While square foot gardening might work for their soil requirements, spacing them so close in soil invites fungus. Alternatively, you could prune them to thin them out and allow more air flow.

Hey Chao, I did do a lot of pruning last year to keep the lower 1 ft or so leaf / stem free. It became a daily task towards the middle of the growing season though! I plan on doing the same this year. I did find that keeping the plants so close together (and pruned) provided several benefits. First, they basically supported each other. I had some stakes in a few but only about a dozen or so (I had 132+ plants). Second, being so close together really helped with the germination process; especially with the jalapenos and serranos. I figured the closer the proximity of the flowers the better the pollen carried.
