Isolating the plant won't accomplish anything, seeing as the two plants are effectively twins of each other. It would be no different than the plant self-pollenating prior to you cloning the plant...

Yep skwerl. It can get hit by pollen from any other pepper if not isolated.
Nothing about the fact that it is a cloned plant changes that. If you plan to produce pods for seed, you still must isolate the plant or the individual flowers to prevent cross pollination. Again, this is nothing more than a plant that has been divided and put into two places. Doing so doesn't change the underlying principles of biology. A cross pollinated plant that is developed from a rooted cutting produces a hybrid offspring just like a cross pollinated plant that is grown from seed.

I just don't get why anyone would want to clone peppers. My cayennes already pretty much look alike. 
OK, so I picked up some Clonex today. It has the rooting auxin indole-3-butryic acid. The bottle says not for use on food crops. Then I remembered this thread from a while ago: http://thehotpepper.com/topic/30139-rooting-powder-safe-for-peppers/
Seems like the hormone would be well broken down long before peppers form on the plant. The EPA even says it can be used to increase fruit production.
