Juliana, I clean the jalapenos out and freeze them. I stuff them while they are frozen. I cook them frozen, they turn out great. It works because it's hard to get fresh jalapenos during the winter. But then mine are stuffed, wrapped in bacon and baked, I don't want poppers coated in batter and fried!
