Seeds in mushy peppers

As long as they are not moldy they should be fine -- figure in nature they would just sit in the pepper pod through the winter and germinate once the temps warmed up from what was left after winter passed - so just being inside the pod is not going to hurt them unless some fungus or mold gets in there and starts growing feasting on the seed for its growth.

Funny. Just recieved a plant today for my birthday. Had a couple mushy pods sitting on it and wondered the same thing. I took them off and harvested the seeds anyway.

To make sure they don't develop mold, soak them a bit in a 1:10 mix of hydrogen peroxide and water. You can either do that before drying or before germinating.
