So my Fatali plant on my back porch

is finally ripening to yellow but just about all the pods, except for the newer ones, are all mushy and wrinkly and soft. I have been giving them cal mag sporadically but i do have an overcrowding problem on the back porch with like 12 full size plants. I had multiple/ongoing aphid attacks, I kill them all, 2-3 weeks later they come back i do it again. they jacked em up real bad about 2-3 months ago before i realized why my plants all looked like shit, took them like a solid month to recover, i thought the plants were dead it was so bad 3 months ago. Anyways, no aphids now thanks to plenty of soapy water but could the aphids have left a virus or infection?
Also, what is this black stuff on a lot of my chocolate bhutlah peppers? Is it bottom end rot or some kind of fungus? Are these peppers safe to eat? both the soft wrinkley fatallis and the choclolate bhutlahs with dead black spots on them?

The white stuff is the soap residue from spraying down the plants to fend off the aphids on ALL the plants that I kill and come back every couple weeks.
Thanks for any help! I would like to eat them if I can and not get sick
