Most botanists these days think the Annuum and Frutescens are too closely related to call them seperates names though.

Nothing to worry about, sometimes remains of the flower get stuck to the pod or even some dirt, and sort of fuses with the skin. I've had other pods do this too, but they always tasted fine and looked fine on the inside.
